Every empire was oppressive and it was more a by-product of the times that were back then. There is no need to correlate past events like this with present events in a manner that may show bias (though not intentional as it may not be easy to convey meaning via text). One of the good things Assassin's Creed is known for is the way the stories are woven around the past and significant historical events and time periods. The American Revolution being one of the more well known (among many others I am sure Ubisoft will eventually provide stories for ;) ), so the antagonist and protagonists and the "grey" area in between is not so much an issue as we all know the AC team tells great stories, which highlight the plight of both the Assassins and Templars ideologies and allows the player to determine eachs merits and flaws upon reflection.

Also, it is important to remember that many of the colonist were British, who fought against the British and an old saying is that civil war turned brother against brother. I guess what I am trying to say is to wait until we have experienced the story ourselves before rushing to judgement.
