If he was in a high tech Animus, it wouldn't be in the hands of the Assassins unless they stole it, and Rebecca's wouldn't be the better version. That would imply that Desmond is still in Templar custody, which I'm sure would have been hinted at in Brotherhood. Clearly, he really did stab Lucy, otherwise he wouldn't care if he couldn't control himself (because it's a dream). Apparently, the bleeding effect is getting worse and the shock of killing his friend is what knocked him cold. Desmond can't relive his own memories because his DNA is still recording. When he has a child, only then could he view his memories through his child being put in the Animus.
