Well Abstergo still wants Desmond alive, and threatening him with a gun is counterproductive because it either fatally wounds Desmond, or Desmond just walks away with the Templars too afraid of injuring him. Using batons is a proactive yet non-lethal method of incapacitating Desmond.

Maybe we won't see conventional firearms, but maybe there will be like one time use stun guns and the like. Small knives/daggers could still play a big part. Or maybe there will be more focus on empty hand play.
