Its not really evil. You could do that in AC1 whenever you wanted and THAT was evil. In the Altair memory in ACR you had no choice but to kill them as well and most of those were mere rookies.

I do agree though that the mission in particular was hard to look at. Especially since you weren't a Templar and had nothing against the Assassins.
