I'd always had my suspicions, based solely on the fact that the footprints are red, which is a rather strange colour choice given the fact that enemies appear red in Eagle Vision. The whole point of Eagle Vision is to allow you to see things that would otherwise be unrecognisable to the human eye.

I think Lucy being a clone is much too farfetched. However she spent a lot of time at Abstergo and I would be rather surprised if they weren't the type to monitor employee's emails. It's possible that Lucy was found out to be a spy and brainwashed, and placed back within the Order to act as a sleeper agent of sorts, sort of like Daniel Cross.
