While I think Sofia has a good grasp on the balance of game mechanics, level design and the balancing of how much historical events need to be present in the games, their two entries thus far have largely run on borrowed tech. I am not saying they can't innovate, but they haven't yet needed to do so. Also, I feel story isn't really that dependent on the studio, but the writer that is chosen. Farrese did alright with Liberation, but Rogue's storyline was much more complex and intriguing.

But hey, I'd love to see Sofia have a go, with more resources (they do tend to get the short stick in that regard - I read an article today by Liberation's creative director; apparently they had plans for the missions to be more fluent, so they could be approached in different ways by using Aveline's different personas. They had to scratch a lot of that, because it simply wasn't feasible with the time and people they had). I think that they definitely deserve some recognition for their contributions to the franchise.
