The best story was hard to decide. I think the over-all story is best in ACII. While ACIII might have the weakest Desmond storyline, I think the storyline for Connor excellent and probably the best. It's also, imo, one of the most tragic and perfectly in line with the themes of both the series and the individual game.

That being said, my favorite moment in the whole series is when (SPOILER) Ezio, in his old age, realizes that all the trials pertaining to the apple didn't have to do with him. That he wasn't the ultimate hero, but one piece in a larger story. There's a strong sadness and acceptance of his role in that scene that I just love. Like he knows he won't live long enough to see the end of the story, but that he's ok leaving the rest to someone else.
