The game Sabotuer or Velvet Assassin seem like a pretty good direction to take a modern AC towards.

Edit: I also think the modern portions should be in set locations like the destroy war machines in ACB i would like it to be freeroam but Desmond does not have enough time to be running around and has to get to work. As for weapons he should have silenced pistol, hidden blade and smoke bombs for escape. Some tech from Splinter cell like the emp wave would be good. For big Hitman style assassinations bring a sniper rifle for a good ol headshot.
