Subject 16 is not related to Altaïr. He is related to Ezio, which is confirmed, but seeing as Ezio is not related to Altaïr, there is nothing to prove Subject 16 is related to Altaïr. If Subject 16 was related to Altaïr, then I highly doubt there would've been any need for Abstergo to find and retrieve Desmond just to solely have him view Altaïr's memories. Subject 16 relived memories from Roman times up until the 19th century, so if Altaïr was among his ancestors, I'm sure he would not have skipped Altaïr's memories.
