I think it will end as not happy or sad. Desmond will stop the satellite launch but it will be shown some way that the battle between the Templar and the assassins will only end when both sides are dead. Therefor it will end with it revealing the battle goes on or Desmond manages to somehow kill both sides. Maybe even use the satellite launch to make everyone forget that the Assassin's and Templar's ever existed.
