Basically, how the developers talked about the Black room - it is the DOS of the animus. The guy that was speaking to Desmond in the Black Room is indeed subject 16. We don't know what is going on with Lucy - only that William Miles and the other guy are taking care of Desmond. I assume that Shaun and Rebecca are watching the condition of both Lucy and Desmond on the outside.
