Not neccisarily, Juno's words seem to mean that DNA of Those Who Came Before was placed inside of Adam and Eve (half for each of them), this is supported by how during the platforming section before Desmond attains the Apple, Juno talks about the Eagle vision, and how her words seem to hint that it was a power of the first civilization, but to them it was far more powerful. If this is the case, then it doesn't seem to be a far stretch that a child of the decendants of Adam and Eve would kind of bring about a second coming of the First Civilization, potentially having the full bloodline of Those Who Came Before. With Desmond being such a decendant (of Adam, according to the ACB stratagy guide), Lucy could have been a threat. "The Cross Darkens the Horizon" could just mean a yet-unknown information about the Abstergo Eye, which leads me into my next point...

However, Lucy was working at Abstergo before she found Desmond, and when he asked her why she just took abuse fromk Vidic, she said it was because he saved her life. Perhaps she's been with holding information because of this.

Furthermore, the ACB stratagy guide calls her a sleeper agent for the assassin's, meaning she was (by definition) either placed in Abstergo for use by the assassin's (unlikely considering the difficulty of such a task), that she was playing the role of someone already trusted (also unlikely seeing as how she was almost killed for finding out about the Animus), or that she had gone under a sort of mind control. It could have been drugs, torture, psychological conditioning, or (my favorite possibility), a Piece of Eden.

For now, one thing seems obvious to me, though. Lucy's loyalty is vould to be an important in an Cssassin's Creeed game yet to be released.
