I got this utterly creepy theory that just got me, What just IF, 'Subject 16' is really Desmond's father, and what IF "William"Miles was secretly the surrogate father to Desmond? If "William" Miles was a secret friend (maybe secret lover, but who knows) to Lucy Stillman assisting Desmond to their escape in Abstergo and eventually bringing him back to their secret base with the other Assassins congregate. IF Lucy Stillman is really a Templar, then Juno had a very good reason why. Maybe Juno felt that there is a double "crossing" scheme with Lucy to MAYBE assassinate Desmond since Lucy has all the facts and info' from Desmond's memories to the animus, and then kill Shaun and Rebecca at the colisseum. Then, Lucy MIGHT send all of her 'Desmond memories from the animus' to "William" Miles exterminating the last remaining survivors of the assassins and retrieving the remaining POE. For some reason, Shaun DID mention in AC2 that being an assassin doesn't mean that not anyone are equally loyal to their "club", there's always someone who dissagrees to the assassin's perspective idealism.
