Maybe it's playing as Ezio, discovering something during 1494, with flashbacks to things Altaïr did at the same place years ago. Like he'll see something, and that'll somehow trigger something in the Animus, to unlock a memory of something Altaïr did, then you play as Altaïr as he does it. Hopefully what I said makes sense, it's a little hard to explain what I mean, but that would be a good way of playing as both characters.
