I hope that you can use it after the story is finished. I was annoyed that you couldn't use the Piece of Eden as a weapon, as Ubisoft could have rewarded us by letting us go back to the place where we get it and use it again/put it back. We could even have had Rebecca program it in for us, provided we had completed all the story in the game.
