My hunch... Altair finds a way to reincarnate himself? Though he can only be reborn so many generations down the line. Like a phoenix, which I think is the bird on Desmond's t-shirt, Altair is reborn as Ezio. Then Ezio reborn through whoever will be the main character of Assassin's creed 3, and then that person reborn through Desmond. I've been under the impression that through Desmond's dna, the animus can read the memories of his ancestors, when it could really be the animus reading Desmond's own memories or Altair's, whatever.
