So, he isn't in the Animus. He is experiencing the bleeding effect. The whole point of the Altair sequence was to show how his son or daugther was conceived. Nowhere is it stated that the memories stop when the child is conceived. In AC, Vidic says that the Animus lets you see your ancestors memories because of what's in your shared DNA. But see? Unless I missed something important, Vidic doesn't say anywhere that you stop viewing the ancestors memories once the next descendant is born. Look at it this way: How many times has Ezio had sex before, during, and after the events of AC II and Brotherhood? I don't think they had condoms or other measures for "safe sex", so it's very likely that Ezio's son(s) and/or daughter(s) could already have been conceived. But, the Animus views the ancestors memories through the DNA, right? So, if you can view their memories once they're born, why would it suddenly stop until the ancestor dies? And another thing, if the seals, understood by me to be TWCB tech, allows Ezio to view Altairs memories (most likely after the sequence in ACII), then why wouldn't the Animus, which is based off of TWCB tech (most likely the seals), allow the user to do the same, albeit better because of advances in technology since Ezio's time? Oh wait, Desmond wasn't in the Animus when that happened, so IMHO, it is sort of speculation. But I have a good bet that they'll adress that issue to some (most likely very small, cliffhanger-y) extent.
EDIT: I read the thread, and saw what the Anon above me had to say. But I still think that it is speculation. BTW, I wasn't the anon who started this, but I agree with him/her/it, to some (very small, cliffhaner-y) extent.
