For me, it was the pacing. It was all pushed in our face in the ending of ACII, which left many baffled, I'm sure. I think if they had paced it better, like unravelled it more over the course of the game itself, it would have been better. There were barely any hints, but if they had left signs to keep the suspense of what was truly going on. The suspense was kept only around the conspiracy and what the Spaniard was up to, but not around the mystery of the Gods themselves. It felt like the lore was missing from the second game until the ending. There was just the mystery of the Apple, which was already established in the first game.
