I'm almost positive the game is going to take place in the modern time, following Desmond (wherever he is). Who knows, he may even be travelling around the world, trying to find the temples that Minerva mentioned at the end of ACII. I doubt he'll be using the animus much, if at all, whether it be because he doesn't need to explore his ancestors's lives anymore or that the bleeding affect has given him the ability to go through his genetic memories without using the animus.
