I agree with Aetius, I think that while you are traveling around the world as Desmond, Desmond might be visiting his ancestors without the Animus. So, he might be Domenico Auditore or Qulan Gal or something like that. Bottom line is, Desmond might be visiting random or completely relevant ancestors to help him and Lucy cotinue their quest to activate the temples.
