Well, as shown in ACII and real-life, Machiavelli was a man of pride, a man of respect. Respectful enough to admire his enemy and noble enough to uphold his mission, he's just "that" kind of character. After killing many a hundred of Borgia's men in Forli and Rome, as well as having, I dunno, about a thousand chances at assassinating Ezio, I think he would've done so already. I don't think he would downgrade to that of a rat.
