We are going to be fighting alot of templars who are sent after us and both sides would be using modern wepons. Maybe thats another reason they are using the Animus to relive Connors memories because they need to train Desmond to learn to use humen shields and menoiver around the line of fire. I know 18th centry guns are VERY different from modern age guns but humen sheilds still work against m-16's and such.
