Altaïr: It was hinted at since Brotherhood. The William M that she was talking to was actually Vidic - the timezones didn't match with the William M that Shaun was talking to. The "attack" at the end of AC2 was just Vidic coming over to pick up Desmond's Animus tapes. All of the above was confirmed via Assassin's Creed: Initiates.
