The idea is that both want the same thing but use different methods. Assassins murder corrupt officials and people who do deserve it but Revelations showed us the order can be corrupted by those individuals like Abbas.

Shaun was right almost right about that Assassins are no more good guys than the Templars. But this is called Assassins Creed so there is something to think about.
