Notice how he said "I followed my own creed". Maybe, he doesn't mean his own, or the templar's, but rather the assassin's. What if Shay has seen his brothers doing something that was against the creed, and was the only one against it and now has gone on a killing spree as he feels the assassins aren't what they were before? So, that makes him te good guy I guess? Very unlikely though.
