Connor isn't killing Blue coats because it would reveal too much about the plot line to Assassin's Creed III Ubisoft wouldn't lie about something this dramatic just to garner a fanbase and produce profit. While many companys in the past have done this, it is inevitabtly illegal in most countries/states/provinces/cities. So no, Assassin's Creed 3 wasn't developed to celebrate U.S.A as a proud nation that went independent through revolutionary means, it was created to continue the war against Assassins vs Templars and to explore another ancestor of Desmond's so they could finish Desmond's Story.
