Oh my God, it's not complicated, they are clearly different Apples, it is a coincidence that Ezio's Apple was on Cyprus. Brotherhood made it clear when Desmond saw Ezio's Apple, Lucy states that it is destroyed, or floating aimlessly in space. And Sima, I don't think it's a plot fail that Ezio's Apple was in a similar casing to Altaïr's.
