Lucy may have been some what loyal to Abstergo but deep down i think she hated them for what they did to Clay and she belived Abstergo killed her friend Leila Marino. Honestly i think she would not have simply taken the apple to Abstergo if she had not died, her friendship with the assassins was to strong.
