I don't believe it's anyone known so far. He doesn't hold allegiance to the Abstergo obviously, but he also seems to hold no allegiance to the Assassin's, given that he clearly believes that Desmond needs to keep himself informed, so he obviously distrusts them as well and is highly knowledgeable of them as well. I think he is a third party and quite possibly whoever is heard at the end of Brotherhood. The group clearly wasn't able to hide from him even in the Monteriggioni Sanctuary, and it is mentioned that the strange van was out in the streets that day. He would almost definitely know that they were going to the Coliseum and have been able to follow them there. So it is entirely probably that he would have been right behind the group when they got they Apple.
