My guess is as good as any but I think mabye Aztec or Mayan (Peru) as that is what the ending pics looked like. There will probably be only some of it in the animus though, remember desmond needs to save the world after the AC2 ending and I've got a funny feeling that he will also need to kill Vidic. Also it wouldn't suprise me if he starts a relationship with Lucy.
So yeah, half in Peru during the Aztecs and half in modern times.
