Connor did not rebuild from scratch. We know that the Assassin's were scattered but if you look around the MP files and bits and pieces in the game:
Robert Falkner, Benjamin Tallmadge Senior, Atasa:ta, Atasa:ta's father, Duncan McGill, Joe, Fillian McCarthy, Caleb Garret, William de Saint-Prix. As well as the allies they still had, such as Benjamin Tallmadge Jr and Emily Burke. And this is without including the supposedly fake, Aloomse and Nukilik.
Connor certainly spear-headed the Brotherhood's recovery but he didn't rebuild it from scratch: it was still there, just weakend and scattered; But he didn't exactly contribute to the same level of stuff Altair or Ezio did.
