I do believe bringing in shinobi would make interesting conflict. Their training would be similar to that of an Assassin, so it would be interesting for story and gameplay to see them go at it. Not that it needs to be done, I merely think it would be an interesting concept.
Also, there are many great landscapes and buildings from Feudal Japan that would feel new and fresh for an AC game.
