Story could go in a lot of ways. Stereotypically you could say that the main motivation of the protagonist would be "honor," but seeing as he is an Assassin, it could go in a lot of ways.
For gameplay, a lot of unique weapons could be introduced exclusive to the game, and perhaps shuriken replacing the throwing knives, things like that. Seeing as firearms were introduced to Japan in the mid 16th century and were commonly used during battles by people such as Oda Nobunaga - while swords, spears and bows were still the primary weapons used - a mixture of the AC2/ACB/ACR and AC3 combat systems could work.
