No, it doesn't... They already confirmed that AC III will have a new ancestor. They said that with each numeral game, they want a new ancestor.

And yes, AC III will mark the ending of a trilogy. Desmond's trilogy. They might just start a completely different storyline once they're finished with Desmond's. And I hope they will.
