Giovanni may have been the Grand Master but this is not certain. They never do say that Machiavelli is Grand Master either, though he must have been important as he is the one to train the assassins in Brotherhood. There is a good chance that Ezio becomes Grand Master either in Brotherhood or at some later point in his life. This is supported by two facts: a) he is the one that does the recruiting in Brotherhood and b) the last main character that we followed (also the only other one), who is Ezio's ancestor, Altair, held this position as well.
