Also in AC1, Al Mualim used the P.O.E's power to make an Illusionw here it looked as he stabbed Altair EXACTLY where Desmond stabbed Lucy. So maybe she's actually fine, and Juno wanted Desmond to react to it so he'd fall into a coma and end up in the Black Room to piece together his memories with Ezio's and Altair's, when in reality Lucy is fine.
