I have a few theories. 1. As others have said, the Illusion caused by some of the POE's, mainly the Apple of Eden, could have caused Desmond to see what Juno wanted him to see so he would fall into the Black Room to uncover the Truth he needed to stop what 'bad' she was talking about. 2. As the other contributor said, the first thing I thought when I saw Desmond stab Lucy was her DNA is on his hidden blade, and if they put him in the Animus, she would be in the Black Room too. Her body may be dead, but if he can piece together her DNA with his, he can align her and Eve and resurrect them both. 3. She's truly dead. It's a bit of a stretch, I mean why kill off one of the major characters? She played a love interest for Desmond, too. If they did kill her off, it was for good reason. But I don't think she's truly gone. I also want to know, what the hell happened to Shaun and Rebecca after all this happened? I mean I didn't hear them in the credits, only two men. One who I believe to be William M., or "Bill Miles" In one of the AC Novels, and I think to be related to Desmond because at the end he states "Don't worry about him, he'll get himself out of it. He always has before." So I think they may be related and trained at the Assassin Camp when Desmond was younger. Also in the trailer for Desmond it showed a man telling Desmond how to get out of the Black Room... I think it's Subject 16, and that when Desmond aligns the DNA and Memories, he'll free Subject 16 and he'll come back to life, or Subject 16 is William M. and transferred himself into the Animus to help Desmond get out.
