Desmond wouldn't be able to have a prequel, since his trilogy is over with AC3, and he wouldn't have even come into contact with an Animus prior to being kidnapped by Abstergo.

Also, Abstergo only wanted Clay for Ezio's memories, so I doubt they would stay long in any other settings. While it's possible, only time will tell.
