The biggest problem I had with this, is that in retrospective I find no clues, no hints of Lucy being a Templar. She even had the blue glimmer, if you looked at her in Brotherhood with eaglevision. If she had been intended to be a traitor, Ubisoft could have at least make her appear neutral (maybe no glimmer at all), even hostile (typical red glimmer).
Since eaglevision is a weak version of "Knowledge" it can't be caused due to Desmonds affection towards Lucy, because knowledge is objective.
Some argue that the foodprints (or whatever it is) leading up to the Villa Auditore in Monterrigioni are Lucys, and they are red because Lucy is a Templar, others think the tracks are from Ezios blood, which he lost during the attack on Monterrigioni, as he made his way up to the Villa. Just like Clays blood in Abstergo.
I do agree. This twist seems forced to me, too.
