I think these are some of the best reasons here. Especially the way she kept disappearing, I've always wondered where she was... And I also agree that she probably did have genuine feelings for Desmond, and being raised by the Assassin order possibly had her feeling genuine care towards her team. The problems from before were still there, with William ignoring her, and a possible interest in the Templar's sight for the future, however. She'd once and for all chosen where her allegiances lied.
