With the way she's goes "missing" sometimes or leaves out telling Desmond certain info, you'd start to suspect. Then that whole thing with the Animus core--how would she access it without arousing alarm? But she probably found out who was stalking them, killed that person and dragged them away. Sounds farfetched but hey--she's an "Assassin".
