Well, there something happening wiht Juno in that she is hijacking those helix missions. The shroud is probably one of the reason why we have the twins. The second part is probably the Assassin's response to Ostoberg's message to the end of Rogue. The Assassin are telling the Templar, "Yeah, we know that we got our teeth kick in, but each time, we stood up and defeated you. As long as there is one (two) of us - we will be there to bring you down." The third part will be about project phoenix and templar trying to obtain the genetic informaiton about Sages and hunt those with Aita's DNA information. Afteralll, they have Have Standish's genetic information. Those dicks. 

Speculation: We're either going to replay as a new fully modern protagonist or they are going to lift the veil of the "unseen" helix user that we were playing as in Unity. Otherwise, the choices are replaying the Hacker from AC4 or the newest Templar from Rogue. Which, I think would be interesting, if that is the case since if they are able to implant an assassin in the templar's ranks and destroy them from the inside like Templar did with Daniel Cross to the Assassins.
