I agree with you. Why make the "eagle vision" a literal concept while the previous one was just perfect metaphorically? Eliminate the Animus from the game and make us play the real time of the protagonist sounds a better change for me.
And the giant snake... maybe in the AC universe there were animals that has special features and went extinct through time. This kind of beast could be the origin of many legends and myth the egyptian culture and many others have. And let's not forget the gollum of project legacy. The little girl saw the real monster and even talked with it.
The game will explain it, it must. For me, it's a mutant, a failed experiment of the precursors.
