The giant snake is most likely a reference to Apep, the demonic snake in Egyptian mythology which assaulted the entourage of Ra every night when the sun (Ra) moves through the underworld. It's probably some way to explain the origin of this myth, something Assassin's Creed has always done with legends and myths. Apep was kind of seen as a god on its own right, albeit the only pure evil one.
