I personally like the idea of it being some form of synch nexus that was being projected but it obviously works differently than the synch nexus in Revelations. On the side of things I don't think they're ghosts or souls. If Clay was able to create an AI through the use of his memories as the baseline for behavior why couldn't it happen here. Our memories plus genetics is the closest to tangible proof for personality and conscience. Since the animus had access to most of the mother's past and DNA it should be able to make a reasonable predict for how she'd react to even new and unknown scenarios such as say being reunited with her son after him finding out abou the assassins.
