Proof which supports that the Assassins were behind his disappearance
The first piece of evidence is from Initiates. It shows that the Assassins want to learn who Olivier is and what he knows.
After listening in on a conference between Olivier, Lemay and England, the analyst is instructed by John Standish (on behalf of the Assassins) to hack Olivier’s computer and steal information about the shareholders meeting in Chicago. Once that is done, the analyst delivers the information about Olivier’s trip to Chicago to Rebecca so she can share the information with the rest of the Assassins.

Now if Assassin’s Creed and Watch_Dogs are in the same universe…
The Assassins would use the intel from Olivier’s hacked computer and contact Aiden Pearce in Chicago to take out Olivier and his protection.
After Aiden is done dealing with Olivier and his men, the Assassins kidnap him to find out who he is and what he knows.
The kidnapping would lead to Lemay not knowing what happened to Olivier and the “They never found his body” comment in AC Rouge.
