Well, it seems that you didn't manage to fit all the pieces together, so let me do it for you:

- That has to be the sixth sense. Knowledge.
"What 16 are talking about in Brotherhood? Son, sun, she's not who you think she is (He could say that Lucy wasn't assassin in Glyphs of AC2, instead he just says like "Lucy sees me raising a knife... I'm sorry Lucy, I can't do this anymore" and later he was like "Lucy? Whatever"."
- Lucy was a Templar. He never said "I'm sorry Lucy," only that she saw him committing suicide. If it was already revealed that she was a Templar back then it wouldn't have been as much of a surprise. The sun will cause a solar flare on December 21, 2012, they have been saying that since AC2. Warren planned for Lucy to be "imbedded" with Desmond's child so that they could use the child for their experiments, I suppose.
"Altair and Ezio apple isn't the same. So where apple of Ezio came from? I mean, that apple is important somehow and came from where? Altair find 2?"
- It was already said in AC1 that Abstergo had Altaïr's Apple, but it was destroyed in an accident at Denver International Airport. Ezio's Apple must have been transported to Cyprus from somewhere between 1191 and 1488. We don't know how.
"Where Altair find the keys? What those 2 keys of Alexandria contain? Another memories of Altair? Importants things?"
- Altaïr found the Memory Seals between 1227 and 1247 during his exile in Alamut because the Apple guided him to them, as revealed in The Secret Crusade. Five of the six Memory Seals Altaïr found were called Masyaf Keys. The Memory Seals in Alexandria were dated 331 BC, so they obviously had nothing to do with Altaïr. They aren't very important to the overall narrative and weren't featured in the main story, so it's not too surprising they didn't go in-depth on them.
"Who is the guy in the end of Brotherhood with William Miles? (Not an important question, but still...)"
- A random Assassin who has no important role and thus there is no point in knowing his name.
"Ezio saw Altair because...? The apple isn't the same. They are not related (And in the game they don't talk about it. We know this from outside). So? Altair put a ghost there? Just for "new players" like the footsteps in Brotherhood? Explanations like this are lame."
- Eagle Sense, just like how Ezio could see Leandros' movements in Atlas Village.
"Why Juno needed to put Desmond in a coma? It was like, Juno put Desmond in a coma for nothing and Subject 16 wakes Desmond up from the nothing. They could just put the message of Jupiter in the apple of Coliseum."
- Because the Apples haven't "contained messages" from the First Civilization. Desmond got into a coma as a result of his body being controlled and killing his friend. The reliving of Ezio's memories was needed regardless of him being in a coma, else he would not have gotten into the nexus of time to receive Jupiter's message.
