Various flags are present in Assassin's Creed and Assassin's Creed: Brotherhood. These flags can be collected, although they are not required for advancing in the storyline.
Assassin's Creed

There are different kinds of flags, each representing a different religious/military faction. Assassin's Creed: Brotherhood
Flags make their return in Assassin's Creed: Brotherhood in the form of Borgia flags. There are 101 Borgia flags to collect in Rome (18 of them in Lairs of Romulus). To make the flag collecting easier in Brotherhood, the game has some new features, such as Flags Maps from art merchants. Another feature is that every time Ezio sees a flag while using Eagle Vision, the flag will be marked on the map.
Collecting all 101 flags will reward Ezio with the Borgia Cape, which makes Ezio permanently Incognito, and you receive an achievement "capture the flag".
