The First Civilization parts always seemed too silly to me, it was like trying to force a square into a round hole.  If they completely removed them and the modern day sections, I wouldn't shed a tear.  They both detracted too much from the main story.  One second you're playing as a badass assassin and the next you're playing Blandy McBlanderson fighting one of the most inept secret world controlling organizations I have ever seen.  They felt tacked on and the only purpose they served was to cause many audible "da fuq?"s in me.  This has all become even more apparent with one of the most lukewarm conclusions I've ever had the displeasure to experience.  Everyone just needs to take a good long look at AC3's ending and ask themselves, "Was all this apocalypse and space human people things nonsense REALLY necessary?".
