I'm surprised no one has made the connection yet.... Does everyone recall that moment in time where Desmond and Rebecca were having a conversation upon Desmond's latest Animus session? She mentioned that Desmond's adaptability with the Animus had improved significantly, and that he appears to be suffering no ill effects despite being in there for over three or four hours (It's implied he was in there a long time hence the estimation), and she mentioned "Whatever Subject 16/Clay did to you, it's appeared to have given you an immunity to the bleeding effect." Something along those lines.  It's logical to assume then... that, in Revelations, when Clay said he was "saving" Desmond, that he must have done something to Desmond.
